This forum thread provides a brief about how to use the Battle Hall, Gyms with NPC Gym Leaders and also Guild Gyms
The following is the difference between the three buildings:

Enter the following building and talk to the NPC. Select "Yes" when she asks "Would you like to battle other players?" and you will be taken inside the battle hall

Enter the following building and talk to the NPC. Select "Attack the Gym" when she asks "How can I help you?" and you will be taken inside the Guild Gym.
Battle and defeat any defenders that are put in the rooms en route to the main room. Once the defenders are defeated, talk to the NPC to capture the gym. You may choose to add defenders in order to prevent other guilds from capturing the gym.
Defeating the defenders gives EXP to your pokemon.
Once the gym is captured by your guild, you guild name will be dislayed above the Guild Gym building indicating that the gym is now held by your guild.
You can always return later and talk to the NPC to add a defender without entering the gym. You can only add one defender every 15 minutes. This means it would required 5 hours and 15 minutes to add the maximum allowed number of 21 defenders to any gym

The following is the difference between the three buildings:
- Battle Hall: Used for PvP battles. Here you can battle any player in the game when they are online and are willing to battle you. Also, put only one pokemon from your team out at once since your own pokemon also tend to attack each other
- Guild Gyms: These are also used for PvP battles but you cannot battle with any member of your guild. However, you can use this building for a Guild vs Guild battle.
- Gyms with NPC Gym Leaders: These buildings have NPC Gym Leaders that will give badges to you when you defeat them. Currently there are only three such gyms at locations (0,0); (-19,-1) and (-19,-13)

USING BATTLE HALL
Enter the following building and talk to the NPC. Select "Yes" when she asks "Would you like to battle other players?" and you will be taken inside the battle hall

CAPTURING GUILD GYMS
Enter the following building and talk to the NPC. Select "Attack the Gym" when she asks "How can I help you?" and you will be taken inside the Guild Gym.
